bugfix for local runs

Janis Fluri requested to merge bugfix_rerun_missing into master

When rerun missing was selected for local runs, the missing indices were generated but never actually used, such that always all indices were run again. This is a quick fix for the issue, but I am not sure if this fixes the problem for all modes / functions.
